Will a hybrid setup work in traktor?

So I have some money to get some Denon cd players and I'm all set to order. A potential problem arose when I realized I'm using a midi controller as a mixer, I have an Audio 6 because I play gigs that require a healthy output. Will it work if I use Timecode CDs from the CDJ's and mix using a midi controller controlling Traktor internally.

In simpler terms:
CDJ RCA OUTPUT -> AUDIO 6 INPUT RCA JACKS-> TRAKTOR 2 WHICH IS INTERNALLY MIXED IN TRAKTOR BY AN APC40.

Yup, just set the audio routing to internal. One out to the master, the other to the cans. Connect and assign the inputs accordingly for each deck.
